Obviously he knew that he put a little girl in the barn. I bet when Hershel found a little girl right after Rick came to his farm, he felt guilty and took her back with him. That could be one of the big reasons why he didn't want Rick going into the barn.

Herschel did not know Sophia was in the barn.
Otis put Sophia inside the barn before he accidentally shot Carl while hunting.

No, I am pretty sure Hershell would have said something if he had KNOWN Sophia was in that barn.

Even so, he knew there was a CHANCE it was her in there, and he should have said something to Rick.
